I have had it suggested to me that potentially he could have been a special service officer like a padre or some kind of specialist brought on for a limited period of service. Would you know how to investigate that avenue?

Delving a little deeper into the Officer's Services volume, specifically those officers from "S. Africa, Cape of Good Hope", I see an entry for "Brown W.H." and the notation "S. African war, 1899-1901, Queen's medal with clasp". As there is no other, and your Captain served in a unit sourced in the Cape, the link is probable.
Now, regarding your suggestion about Special Service, I would expect that qualification to be mentioned in the "Services" volume. It is in other instances. I don't think it applies in the case of Capt. W. (H) Brown.
We all know that an Officer's stars are not awarded lightly and your man may have been briefly appointed for some temporary purpose. Or, indeed, as the nominal roll states, he simply "resigned".

I think I may have come across a few W. H's in my research. I am going to run with that line and try and find someone who may have served either earlier with the rank of a senior NCO or LT + someone with subsequent service at the rank of captain. The sole entitlement to 1901/CC clasps at least keeps the scope of which unites pretty well narrowed in.

Well, I think I may have found something that ticks some boxes. I have found a Captain W. H. Brown in service with the Cape Garrison Artillery. His sole entitlement is Cape Colony but no reference of prior service with Warren's Mounted Infantry. Obviously his medal was issued from the WMI books so potentially this is a none starter on that basis alone. Pretty keen on this lead though as we have the name and rank and an exclusive cape connection. He has the correct entitlements as below. Unless I am missing something no closer to identifying the sequence of units he served in assuming this is the same man.

Delving once more into "Services of Military Officers, Colonial Contingents, etc", I find that (under heading "Cape Garrison Artillery) a Captain W.H. Brown is listed with the notation "(not on service)". So there is more than a trace of a link there. If you run a card index on your collection, perhaps Capt. Brown's card be marked with "probable link to service with Cape GA".
