I have been trying to piece this together and have never seen it recorded in one place, so wondered if someone can explain the Boer command structure in each state to help me better appreciate which Generals operated where and who served with them.

For instance Cronjé was general commanding in the western theatre of war and De Le Rey was initially under him, but who were the others and what about other areas of the war?

I keep reading about various names, but would like to better understand how the Boers were organised.

Hi Ian, in brief:
The head of the Transvaal forces, Commandant-General Piet Joubert, was assisted by five Assistant Commandant-Generals, equivalent to Lieutenant-Generals in the British Army.
Below them were Vecht-Generals, fighting generals, equivalent to Major-Generals or Brigadiers, followed by Commandants, equivalent to Colonels, each of whom commanded the Commando of a district.
The Commandos varied greatly in size. Each district was divided into wards [wyke], each wyk being commanded by a Veldkornet, equivalent to a Major.
The burghers of each wyk were subdivided into squads of about 25 men under a Corporal, equivalent to a Lieutenant.
Burghers elect their officers, and could vote to demote them. Boer battle plans were decided at a Krijgsraad, or council of war, which carried the highest military authority. Every officer voted at the Krijgsraad, and experienced officers could be out-voted by juniors. Before battle, Boer officers would discuss the plan of attack and vote on the plan. Once approved, the plan was then communicated to the burghers, who participated voluntarily.
The past is not dead. In fact, it's not even past.

Thank you very much for your detailed explanation Rob which instantly provides clarity.

Is there a list of these officers somewhere or do you know their names? I always struggle to understand at which level each was and what names are associated with their line of command, as I would like to know who fought with whom.

You may find the attached info useful, it's from the Hall Handbook, ISBN 10: 0869809490 ISBN 13: 9780869809495 which you can find on abebooks or ebay quite cheaply.
