Do you have any thoughts on why he had a 1904 hallmarked tribute apparently presented in 1902. Is it possible that the Freedom certificates were presented without the Medals?

Certainly a possibility, though six other extant medals presented to men who received the freedom on that day have 1902 hallmarks (with the "1900-01" legend). There are minor aspects of the engraving on the Myers medal that differ from that on other 1904 examples I have seen, though this might simply reflect the fact that the work was carried out by more than one silversmith.
Do you think it could have been a replacement?

I can't see any reason why a replacement issued in 1904 to replace a 1902 issue would have been sanctioned or why it would have variant engraving to the other 1904 issues so would favour this just being engraver's variation. It would be intereresting to compare other 1904 issues side by side.

Queens South Africa 1899-1902, 5 clasps, Cape Colony, Orange Free State, Transvaal, South Africa 1901, South Africa 1902 27999 L. Serjt: J. P. Noble. 29th Coy I. Y.
Yorkshire Tribute Medal (type 2) with 3rd Battalion reverse for South Africa 1901-1902
J. P. Noble confirmed on the medal roll of the 29th Company, Imperial Yeomanry.

John Percy Noble, born in Leeds in 1880, a boatman by occupation. Attested for the Imperial Yeomanry in Doncaster in February 1901, adding two years to his real age. He expressed a wish to join the Yorkshire Imperial Yeomanry, 16th Company (sic), presumably the old 66th Coy 16th Battalion, no longer an option in 1901. He served with the 29th Coy 9th Battalion until his discharge in September 1902 having been promoted Lance-Sergeant. He emigrated to Australia but In 1915 he returned to join the Inland Water Transport Section of the Royal Engineers, serving in France and employed in port construction, reaching the rank of Company Quartermaster Sergeant. Entitled to the BWM and VM. After the war he was officially repatriated to Sydney, Australia.

This man didn't serve with any of the Yorkshire IY companies or indeed the 3rd Battalion. A new thread for Yorkshire Tribute medals to non 3rd Battalion men might be of interest. Did they all join in Doncaster?

Queens South Africa 1899-1902, 4 clasps, Cape Colony, Orange Free State, Transvaal, South Africa 1901 (loose on ribband), 581 Sgt: A T Smith 9th Coy 3rd Imp Yeo.
Yorkshire Tribute Medal (type 1) with 3rd Battalion reverse for South Africa 1900-1901

No information on this man as his attestation papers were requested for pension purposes in 1923 and are not back in the file. The nominal roll of the 9th Company in "With Lord Methuen's Column" by Clafton Illingworth has him listed as coming from York.

Queens South Africa 1899-1902, 4 clasps, Cape Colony, Orange Free State, Transvaal, South Africa 1901, (all clasps loose on ribband), 1923 Sgt W H Ashdown 11 Coy 3rd Imp
Yorkshire Tribute Medal (type 1) with 3rd Battalion reverse for South Africa 1900-1901 in Spink case of issue.

William Harvey Ashdown was a mechanic born in Stepney, London. He attested for the Imperial Yeomanry in Huddersfield on the 1st January 1900 and that is the only connection with Yorkshire I can find other than the tribute medal. On discharge he gave his intended place of residence as Upton Park, London. His discharge papers show his unit as 11th Company, attached 1st Provisional Battalion, so perhaps allocated to the 11th by default?
